After activating the plugin, go to WooCommerce > Conditional Shipping > Shipping Rules > Add New Rule. From here, you can create new shipping methods and specify their tax status.
Within each rule, you will see Shipping Settings that allow you to adjust the shipping rates. In this section you will see the Shipping Tax Status option. You can choose from two options: Taxable or None to apply or remove taxes as required.
